This is what I would recommend. Having to manually adjust settings like this is no good if you want to automate your image builds. Not that I understand why you would like to turn on auto hide by default if you intend to roll out the image to all users but that's none of my business. Each user gets a fresh copy of the default profile or a copy of an exisiting roamed profile.
I recommend reviewing the instructions for setting defaults for user profiles in teh system for stand alone PCs and for netowrked systems. These are the only accepted methods of managing deployment of user account defaults and configuration. Doing this in a script at system build is just a waste of effort and will not work or be manageable in the future.
We have a specific application that requires that auto-hide be set on the taskbar. Historically we have created a different image for this app but we are down to only one WIM right now and I'd really like to keep it that way. What I would like to do is be able to have GPO or package distributed to just those users. This script seems to work great for the current logged on user, but it doesn't seem to work for any new users logging on afterward shared machines.

If you set the default user profile on teh network to 'auto-hide' then each user created wil inherit that setting. Iti is not corr4ect to do this on a build. A build MUST be user agnostic by design and by decree.
